After the defeat of Apocalypse, things were different.
The X-Men grew. As they matured they too began teaching at the Xavier Institute, providing a home and school for all mutants seeking refuge. As for the Brotherhood, they were recruited as special agents of S.H.I.E.L.D., and remained unallied with both the X-Men and Magneto. Mystique disappeared after the events of Apocalypse and her current whereabouts are unknown. Magneto adopted Charles Xavier's peaceful view of co-existance, and established the mutant nation of Genosha.

For thirteen years, mutant-human relations, though filled with constant tension and not a few blunders along the way, were maintained with somewhat shaky but existent peace.
Then tragedy struck.

Dark Phoenix.
Jean Grey, rising as Dark Phoenix, single-handedly slaughtered the city of San Francisco. The X-Men barely managed to stop her, reverting her back to Phoenix.
But not before a section of S.H.I.E.L.D. revealed the project that it had been working on for the last thirteen years: Sentinels. Advanced Sentinels. Hundreds of Sentinels.
Despite conflicting factions within S.H.I.E.L.D., the sentinels are sent to attack Genosha, killing more than half of its population. The unprovoked attack enraged Magneto, who disappeared vowing justice and revenge.
In the continued power struggle within S.H.I.E.L.D., the Sentinels are once again deployed, this time attacking the Xavier Institute. Charles Xavier and Ororo Munroe are killed, the mansion destroyed, and the X-Men are scattered around the country, hiding for survival.
Fortunately, the less militant division within S.H.I.E.L.D. regained control once more and the Sentinel Project was put on hiatus, all Sentinels recalled. And with S.H.I.E.L.D. on the defensive once more, it was time for the X-Men to rebuild again.

Scott Summers and Jean Grey became the heads of the rebuilt Xavier Institute, once again offering a school and home to lost mutants. The government, however, is not enthused about the restoration of the Xavier Institute, and all residents of the mansion are forbidden to leave the city of Bayville.

And with enough hardships ahead of them, the X-Men encounter an old but renewed enemy.
Magneto returns publicly declaring the Third World War and seeking the extermination of humanity. With him are the New Acolytes, some seeking revenge against humanity, some with ideals of superiority.

The X-Men and their children, Generation X, are up against three enemies.
S.H.I.E.L.D., with its presently least aggressive stand but its most threatening Sentinels.
Magneto and his New Acolytes, with their intents to wage war against humanity.
And of course, humanity, with newly strengthened resolves against the mutant race.

To make matters even worse, not all of the X-Men are sure that peaceful co-existance is possible anymore.
